I have an 05 Mini Cooper S if you look here http://www.motoringfile.com/files/MINI_2005_specs.pdf it has two different final drive ratios depending on the gear. So I am struggling with entering the ration. It would be easier if I could set the final drive to 1.0 and enter the calculated final drive but for first gear that is 12.789.

You're writing that you already processed your variable final drive into your resulting gear ratios.
If those are too large for HLT using a final drive ratio of 1.0, you could recalculate your gears for a higher final drive ratio, like 2.0 or 3.0 and include that as well into HLT.
