My lap timer is ending in the middle of the the runs. I figured out that its because an old autocross course had its finish in that location. I need to be able to delete the old gps locations. apparently lap timer stores all old gps locations and if any of them get crossed it will end the recording.

Goto Lap List and scroll to the old AX track. You will find an initial row labeled User Track Set. Swipe delete (or long press on Android) to delete this row including the two old triggers for start and stop. Laps recorded will not be deleted and will not disturb operation of new AX configurations in the same place.

That gets rid of the POI's, but I've still run into the number of active tracks being too high to create a new track unless I delete all runs for a given track as well.

Yes, that's a different issue. There is an old fashioned database limit of 16 tracks.
