Just when I was ready to give up today and consider the BT1 an expensive brick, I got the same email as Mousemaster and am happy to report that the new firmware seems to have solved the BMW issue. This is the email I recieved:

Connectivity to the BMW M3 has been frustrating for some time. Our thanks to Ray, with his help we have found a fixed an elusive timing issue with the ISO 9141 communication. The latest release of firmware for the BT1, BT1A and GL1 has these changes incorporated. The BT1 App will re-flash your hardware with the new firmware just released.
Best regards,
Brennan Hamilton

Note, that you will have to put the BT1 into another vehicle to allow your phone to connect to it first. (I was never able to pair it with my iPhone 5 with the older firmware). Once you have connected it via bluetooth and opened the BT1 app, it will prompt you to update firmware. Putting the BT1 back into the M3 solved the problem.
Sort of.
Now the GoPoint apps and Laptimer will register RPM properly.
I have an SMG transmission and gear is not registered on the GoPoint app (listed as N/A). I haven't tried it on Laptimer.
One thing at a time, so far so good. Now to troubleshoot further and use the BT1 paired with Laptimer on its first track day this Friday. Looking forward to some more overlaid data!
Thank you Harry for your input and continued work with the GoPoint team.

Re: BMW vrs GoPoint BT1
I can confirm after my drive today on city streets:
1. The BT1 had no issues connecting to my iPhone 5 in the E46M3
2. HLT immediately recognized the BT1 and it was present in the sensor list
3. There was a live overlay on video recording which displayed OBD2 information consisting of throttle, RPM, and gear.
4. This data was displayed in realtime with a small lag
5. I could overlay the OBD2 information into the video in Laptimer and it displayed correctly on playback.
Hooray! Finally a fix for BT1 owners who drive an E46M3...
provided you have the newest firmware installed on the BT1 or if not, that you have access to the internet on your phone and another vehicle's OBD2 port so that you can update it via the BT1 app.
