Just when I was ready to give up today and consider the BT1 an expensive brick, I got the same email as Mousemaster and am happy to report that the new firmware seems to have solved the BMW issue. This is the email I recieved:

Connectivity to the BMW M3 has been frustrating for some time. Our thanks to Ray, with his help we have found a fixed an elusive timing issue with the ISO 9141 communication. The latest release of firmware for the BT1, BT1A and GL1 has these changes incorporated. The BT1 App will re-flash your hardware with the new firmware just released.

Note, that you will have to put the BT1 into another vehicle to allow your phone to connect to it first. (I was never able to pair it with my iPhone 5 with the older firmware). Once you have connected it via bluetooth and opened the BT1 app, it will prompt you to update firmware. Putting the BT1 back into the M3 solved the problem.
Sort of.
Now the GoPoint apps and Laptimer will register RPM properly.
I have an SMG transmission and gear is not registered on the GoPoint app (listed as N/A). I haven't tried it on Laptimer.
One thing at a time, so far so good. Now to troubleshoot further and use the BT1 paired with Laptimer on its first track day this Friday. Looking forward to some more overlaid data!
