Inconsistent function - some sessions recorded, some not

Have had inconsistent success with the LapTimer for the last 3 track days now. This is at 2 tracks: Sonoma/Infineon and at Thunderhill. It will record some sessions and it won't record others. It will sometimes start to record the first lap, then it'll still be timing that lap for the next 20 minutes.

Set-up:
XGPS160 mounted on top triple tree of my motorcycle
iPhone 5 inside leather jacket at chest level

Sequence:
1) Turn on XGPS160 unit.
2) Connect phone using BT.
3) Open up LapTimer, click start driving and check status bar.
4) Calibration is usually yellow, sometimes red. Everything else is green.
5) Without turning off phone, put it into pocket so that it has vertical orientation within my pocket.

Questions:
1) Does calibration being yellow/red affect the reading of the laps? If so, is there a way to disable it? I don't need g-force readings on my moto. I haven't tried manual calibration yet.
2) The iPhone is set to auto-lock after 5 min. I can't turn this off. It seems that it isn't always a problem because some sessions I pull it out and it hasn't gone to lock screen. Other times I think I've pulled it out, it's locked but it recorded all right (I'm not sure).
3) Any other ideas why it would record some sessions perfectly and some sessions not at all?

Most probably an issue with the way you store your phone. LapTimer locks screen that are used while driving: Timer, Classic, Speedo, Racer's, Map, GPS. All others do not lock the device to allow battery saving. With the screen locked, LapTimer is suspended and stops working. This is the reason you ran into missing laps. In case the device is locked when using one of the above views, I assume the screen has been "touched" while driving and e.g. switched the view to some locking screens. Please try a different place to store the phone, glovebox or a mount behind the windshield...

Calibration is not mandatory. As long as you don't care about it (and calc it for the lean anyway), you can ignore the warnings (yellow). Calibration has no influence on lap detection.

Thanks for the quick reply, Harry.

What about the times where I pull the phone out, it is displaying fine (as in the phone didn't go to the lock screen), but it says I've been on the same lap for the last 20 minutes? Is it missing the trigger points? Does changing phone orientation cause calibration to restart and it doesn't record any more?

If a lap is 20 minutes, LapTimer has missed triggers. LapTimer misses triggers for these reasons: no / invalid track set loaded, no / bad GPS reception, or when it is not operated in foreground.

Please follow the recommendations above, there is really no magic other then this ;-)
