Using the Abbeville 2 track, the one with the sectors.
On some laps, the timing is shown as 2 part laps on others as one full lap.
Using iphone 3gs, previous version of HLT and dual Xgps150.
Think this may be an issue with the start/stop being too close to one of the split points, even though the direction of travel is the opposite.
Can you confirm that is correct.

Yes, that is possible. Two options you have to make it more reliable: in case you have a good GPS receiver (iPhone4 or an external GPS), you may switch the detection corridor to 'Narrow'. This will make LapTimer more picky in terms of how far a trigger is allowed to be to the left or right while still triggering. You can set the corridor in LapTimer's Settings. The other option is simply to move the stop/go trigger further to south thus making a bigger distance to the counter straight.

I think I had set the detection corridor to narrow, but will check.

In narrow, the detection corridor is 8m + current GPS accuracy to both sides. So if your receiver states 10m accuracy, the trigger is detected 14m to the left and 14m to the right. When accuracy is bad (e.g. 30m), the corridor becomes quite large.
